Thank you for your question. I wish I had better answers than I do, but the best way to know what is happening inside your body is to be checked by a doctor. There must be a family planning clinic near you or someone you could see. It would really help if you had a doctor check you.
It is not unusual for intercourse to hurt because unless there is passionate arousal where you lubricate very well, you could easily have pain. The pain for skin rubbing against dry skin is only part of it. The vagina needs to be moist, and I get the impression that you might have been tense or not really wanting to enjoy the sex because of a variety of fears or concerns.
Depending on the position you were lieing in the penis could easily be hitting the cervix which is the bottom of the uterus. That is also partly why it could have hurt. The thrusting action with the woman on the bottom can sometimes hit her uterus and hurt. That is why couples often get in other positions AND do lots of things so that the arousal is very high, with lots of lubrication.
I doubt that with your period the week before, that the bleeding was a miscarriage but since there is no way for me to tell, it is really best if you find a doctor you trust, and one whom you can ask these questions.
